From Bali to Yogyakarta by Train
For those looking for a longer adventure and with extra time, a combined train and ferry trip from Bali to Yogyakarta could be an attractive option. This trip takes a minimum of 19 hours, passing through East Java and the west coast of Bali.
There is no train in Bali Island, you have to go to Banyuwangi City in Java Island to start the train journey. To reach Ketapang Banyuwangi station, passengers must cross by ferry. From your hotel to the ferry port you could use a bus from Ubung Bus Terminal or Mengwi Bus Terminal . Ubung Bus Terminal is more for local bus in intern Bali Island and Mengwi Bus Terminal is more for inter-island Bus to Java , Lombok or Sumbawa Island. If you are going from Mengwi Bus Terminal, then you can take the inter-island Bus that having direction to Surabaya or Malang City in Java Island then you could just stop at ferry terminal. This long trip bus is more convenient than local bus in Bali Island. The other option of land transport in Bali is shared taxi, for this maybe you could ask your hotel or local tour agency there in Bali to organize the shared taxi. It will take around 5 hours from Denpasar or Ubud to reach the ferry port.
After you arrive at ferry port in Bali side (Gilimanuk Port) you can get out from the bus then purchase the ferry ticket for around USD 2 or 3. We just need to cross the strait for around 30 to 60 minutes. However, sometimes the ferry could wait in line to dock, it could take hours in the busy day. Or you could wait longer in case of bad weather. So please be aware with the train departure from Banyuwangi City to Yogyakarta City. And please be aware about timing, Bali Time is one hour forward compared with Java Island Time.
After you arrive at the ferry port in Java Side (Ketapang Port, Banyuwangi City) you can just walk to the train Station. There are 2 train stations in Banyuwangi City. The main railway stations is Banyuwangi Kota Station (BWI), it is located at Banyuwangi City Centre. And the second one is Ketapang Station (KTG). The one you can reach by walking is Ketapang Station with the code (KTG).
If you would like to have a train journey in Indonesia, my suggestion is to prepare the ticket in advance. Prepare at least 1 week before, because train journey is popular in Java Island for foreigners and for local people. So do not ruin your travel itinerary in case of the train seat fully booked. You could book the train ticket from Traveloka Apps, tiket.com apps or KAI Access Apps. KAI Access is the official apps from Indonesian Railway Company, however, Traveloka is more popular for the locals instead of KAI Access.
There is 2 type of train to take you directly from Banyuwangi City to Yogyakarta City. Economy Class and Executive Class. If you are traveller on budget, going by the economy class could be your best option. You can search in the apps the train that starts from Ketapang Station (KTG) to Yogyakarta Lempuyangan Station (LPN). The journey will take 12 hours. It cost less than IDR 100.000 or around USD 6 only. The train’s name is Sri Tanjung.
Even though I am backpacker too, but I will not recommend the economy class for 12 hours journey. Is really tiring and not comfortable. I will recommend the executive class instead. It cost around IDR 600.000 or around USD 40. If you would like to have the executive class you should search in the apps from Ketapang Station (KTG) to Yogyakarta Station (YK).
Yogyakarta Station (YK) is the main station in Yogykarta, it is more for Executive class and above. The other one is Lempuyangan Station (LPN) it is more for economy class. And from Banyuwangi City, both Executive and Economy Class will depart from the same station, Ketapang Station (KTG).
Once you arrive at Yogyakarta Station, then you could take an online taxi (Gojek or Grab) to your accommodation.

Those are Pahala Kencana, MTrans, Gunung Harta, Safari Dharma Raya, Lorena, Rosalia Indah, etc. I couldn’t say which one is the best operator. The facilities are depend on the seat class you would like to book.
My suggestion for you, choose the bus with at least executive class. The trip will take around 17 – 20 hours, so make sure you have comfortable journey. Or you may try the sleeper bus, it would be more convenient for your trip.
Every bus will offer attractive facilities such as air conditioning, reading lights, audio speakers, 32 inch LED TV, USB charger and toilet. Normally you will have free meals included during the trip. The bus will stop at a restaurant so you could have a dinner.
