Bus from Yogyakarta to Surabaya
Going from Yogyakarta to Surabaya by bus is the cheapest option compared with any other option like Train, Flight or Private Car Service. You can catch the bus from the main Yogyakarta Bus Terminal. Please be careful, there is 2 bus terminal in Yogyakarta, those are Jombor Bus Terminal and Giwangan Bus Terminal, and you should go to Giwangan Bus Terminal. You can proceed to the bus terminal by Gojek or Grab.
There are some Bus Companies at the terminal, like Eka Bus, Sumber Kencono and Sugeng Rahayu. I would definitely suggest to go with Eka Bus. It is more convenient in my opinion.
It will cost around IDR 100.000 to IDR 200.000. You can pay directly to the bus staff no need to purchase from an agency or booking online, and they accept only cash, no credit card.
There will be buses available 24/7 in Giwangan Terminal, you do not need to be worry that you will missed the bus. The journey will take around 6 to 7 hours. The bus will stop 1 time in Ngawi Region at Duta Restaurant, and you will have 1 complimentary meal after around 3 hours trip.
You will arrive in Surabaya Bungurasih Terminal. If you want to continue the trip to your hotel or airport, you can take an online taxi like Gojek or Grab. You need to be out of the Terminal to catch the online taxi. You are not allowed to book the online taxi inside Bungurasih Terminal.
Things to remember : Do not expect that the facilities in both terminal in Yogyakarta and Surabaya is like a train station or airport. The facilities are very basic and look not so clean. Just be prepared for this.
To be more safe, choose to have morning trip and arrive in Surabaya before evening.

Shuttle Service to go from Yogyakarta to Surabaya City (Joglosemar and Daytrans)
Shuttle will be another public transport option. I can recommend you 2 popular shuttle service that connecting Yogyakarta and Surabaya City. Those are Day Trans and Citi Trans. Both shuttle services will cost you around IDR 200.000 to IDR 300.000. Shuttle service is more convenient than the bus. It start from the meeting point not from bus terminal, so it will be more safe for you since you are not local and have difficulty to navigate the terminal location, because the bus terminal is not at the city centre.

Both shuttles service have a final destination in the city centre in Surabaya. It will be a good idea if you can ask the staff, which one has the closest drop off point to your accommodation in Surabaya. Or you could book the shuttle service on Traveloka Apps, it is much better because you can select the preferred departure time simply from your phone.
The trip will take around 6 hours. Take your own snacks and drinks for the long trip.
Train from Surabaya to Yogyakarta
The next option to go from Yogyakarta to Surabaya is by Train. There is 2 class of train to take you from Yogyakarta to Surabaya, Economy or Executive. The cheapest Economy option will be Sri Tanjung Train, it will depart at 07.00 from Lempuyangan Train Station. The trip will be around 5 hours and will cost you only around IDR 100.000.
There will be 2 train stations in Yogyakarta : Yogyakarta Station (YK) or Lempuyanagan Station (LPN), please make a double check from which station you will depart. Yogyakarta Station or we can call also Tugu Station is the main one, most of executive class will depart from Yogyakarta Station. For most Economy Class will depart from Lempuyangan Station (LPN). However you still need to make a double check from which station you will depart, sometimes in a train will have 2 classes for both Economy and Executive.
The distance for both stations is actually only 2 km. But 2 km in Yogyakarta during the weekend or rush hour can be something. Trust me, It can take you more than 1 hour for only 2 km distance in the heavy traffic. So do not make mistake to arrive in the wrong station.
You can easily book the train tickets on Traveloka Apps or buy directly at the train station.
There are several Train Station in Surabaya City. The main one is Gubeng Train Station (SGU), it is located exactly in the city centre. The other one will be Pasar Turi Station (SBI). You should make a double check in which station you will arrive in Surabaya.
How about flight?
At the time I wrote this article, there is no direct flight from Yogyakarta to Surabaya. The only way is to fly to Jakarta first than continue to Surabaya. And I believe it is not efficient.
